I think I got around it by waiting for their allies to get into a war so I they wouldn't join in when I attacked, but otherwise the only way to complete that mission is to declare war with a CB that doesn't specify a province as a wargoal (the "win battles" condition from insult and cleansing of heresy CBs work well) - or don't use a CB at all.

In EU3, and I assume in EU4 as well, subjugation is only given out by missions, and only predefined ones or against small countries (OPMs, maybe 2-3 provinces as well, don't remember).
